As you have stated that when you tried to sync your windows phone to your computer first time it worked fine but when you try to sync again with your computer it doesn’t sync.

Then you had to uninstall the software of phone and restart the computer and phone to sync all over again but it gives an issue that your previous loaded music become unregister on your music app.

No, you don’t need to re-sync your phone to your computer every time because it usually sync automatically.
Yes, you can recover your previously loaded CD otherwise you can delete the music and re-load the music again.
